The author is not God he is a Prophet chosen by God to tell the Winchester Brothers story. The episode with the Winchester convention explains it and it is a hilarious episode.
My thoughts

I personally think God pulled both Lucifier and Michael out of the pit. God is not going to leave an Angel down there. I think Sam is still Lucifier because there still needs to be a showdown. I thought Dean gave up way to easy at the end. I thought he would do more to get Sam back. Some say that Crowley maybe God but I don't think so but I could be wrong. I am glad Cass came back I know a lot of people weren't happy that Bobby came back. I was hoping for a little bit more from the finale but it was still pretty decent.

Yes, I did see the con episode about the prophet, which was fantastic. But come on now this is Supernatural, the ol' switcharoo is nothing new to this show. He could have been replaced, by God, of all people. I didn't seem off that at the end he just faded away? I don't Crowley is God only because he's the crossroads demon and he still has a contract with Bobby, I presume.

I thought it was a good episode. I heard somewhere that this is the end of this Winchester story and that Season 6 was going to be a "reboot" of the franchise "Ultimates" style. Not sure if this is true or not. It did seem like they could go either way. I think Sam could be a guardian angel of sorts, watching over Dean and his new family.
